On a lot inside the City of Kingston, the City issues the building permit and reviews the septic system with it. Where the septic sits near water, the Cataraqui Region Conservation Authority permit comes first.
For a new home, the City of Kingston reviews the sewage system as part of the building permit rather than as a separate application. Applications go through DASH, the City's online permit portal.
The property owner or their contractor books the City's sewage system inspections through DASH, from the soil and percolation test to the final inspection.
The Cataraqui Region Conservation Authority comes first when a septic system is planned near a lake, pond or stream. On a lot within its jurisdiction, you need its permit before the City issues the building permit for the sewage system.

My Own Cottage delivers anywhere in Ontario. Around Kingston, that includes the City of Kingston itself, South Frontenac, Loyalist Township and Greater Napanee. Each is its own municipality with its own approvals.
The City of Kingston runs well past its urban core into rural and village land. A lot there follows the City approvals described above.
This page does not cover urban infill or rebuilding on a city street lot.
The Township of South Frontenac lies north of the City of Kingston and takes in villages including Sydenham, Verona and Harrowsmith. The Township's building officials approve new sewage systems under Part 8 of the Ontario Building Code, and on a vacant lot the dwelling and sewage system applications go in together.
Loyalist Township sits west of Kingston along Lake Ontario and includes Amherstview, Odessa and Bath. Loyalist Township issues building permits for a new house and enforces on-site sewage systems itself.
The Township lists both the Cataraqui Region Conservation Authority and Quinte Conservation as possible approvals.
The Town of Greater Napanee lies further west along Highway 401, past Loyalist Township. The Town's building department takes both dwelling permit and sewage system applications.
The Town notes that approval from the Cataraqui Region Conservation Authority or Quinte Conservation may be required.
